Nasaf, who had a perfect record in the AFC Cup winning seven matches, were unbeaten at home in this season’s 10 domestic league games and two Uzbekistan Cup matches.
Serbian Milos Trifunovic scored a brace for Bunyodkor while Andrejs Perepljotkins pulled one back for Nasaf.
Nasaf will travel to Chonburi for the first leg of their AFC Cup quarter-final on September 13 before hosting the Thais on September 27.
Bunyodkor are on 28 points after 11 rounds, three more than Pakhtakor and four ahead of Nasaf with a game in hand.
